Will my site have problems if I shut it down and the re-install qmail? I am having all kind of problems with qmail and would like to re-install it. Please, let me know ASAP.

shouldn't be a problem from my experience. But if you are already at the stage of reinstalling your email server why not try something like Postfix ?
